I figured I'd post in this thread since I'm having a similar problem.
I'm trying to play Xenoblade and have a third party controller (originally intended for ps3) that I've used to play SSBB, and it doesn't work with xenoblade. The game seems to work fine.

8gb ram ddr3
gtx 560ti
3.0-72 dolphin
