Controller doesn't work on xenoblade chronicles....

I set up the controller correctly, I'm using the PS3 controller with motionjoy. When I boot up the game I click on the buttons but nothing happens. I have already tested it in configuration screen it does indeed work. In fact I assign buttons to the wiimote and it works. the GCpad for some reason just doesn't. Any ideas?

I have used dolphin before with this same exact setup and it always worked. I uninstalled it months ago and now reinstalled it for xenoblade but there's a problem now.

Xenoblade supports the classic controller extension, so just map your ps3 controller there and you can play it with the gamepad! No rumble though
