Well, everyone has their own ideas of how emulated games should be played (as close to the real thing, or something else) but anyway what about those settings?
Try disabling Dual Core and enable Synchronize GPU Thread. That's about all I can think of that you can do to make Dolphin more or less as stable as it can be. You should also check if this is a regression of some sort. Nothing fancy, just see if 4.0 (or 4.0.2 if you prefer) can run this game without issues. If so, then it's probably something that can be fixed once the developers know what caused it.
