Since I've started using a GC controller with the Wii U adapter and the drivers here http://venturebeat.com/2014/12/01/heres-how-to-get-wii-us-gamecube-controller-adapter-working-on-windows/
After playing for a little while, my computer locks/goes into sleep mode, as if the computer hadn't received any input for the past five minutes.
I used to use a PS4 controller with DS4 tool, and games would work fine with that without my computer going into sleep mode.
Any way to get around this?

The input from some devices "counts" as PC usage and prevents the sleep timer, while other input devices don't. My guess would be that it depends upon the driver for the device you're using. The simplest fix is to disable the sleep timer on your PC so that it never tries to turn off unless you tell it to do so.
