The problem's almost undoubtedly the "Nyko" part – non-Nintendo remotes rarely work with Dolphin.
Pretty much everything that can connect to a Wii Remote on a PC is designed to work with Nintendo's official remotes, but there's rarely any testing or work done with third-party remotes, and neither the PC apps nor the third-party remotes do the exact same thing as the Wii or its remotes since nobody seems to have fully reverse-engineered everything. The Wii itself seems to be able to deal with much more variety in terms of how remotes connect, as evidenced by the two types of Nintendo remotes (old and -TR) and the various third-party remotes it's able to connect to, but evidently the PC apps only know how to do what the official remotes expect, so they're thoroughly confused by the third-party remotes whose firmware developers took a "do whatever the hell the Wii accepts" attitude to it.
