classic controller ( emulated) no longer working

I was using the emulated wii mote with classic controller setup. However everytime I load the classic controller config, the left joystick does not work in the game. It works fine in the config screen. I can get the nunchuck to work just fine, but that configuration is not ideal. I am using 4.02 but had the same problem with the current overnight. Any insight would be greatly appreciated.
