Cant use 2 of the same USB controllers

Hey guys, I recently got dolphin working (so im a noob) and i have 2 of exact same USB controllers. When i run a game with just 1 controller the FPS is smooth, as good as the gamecube it self, but then when i configure 2 (using the njoy plugin) and then start the game, only 1 of the controllers will work, but it seems to be going through as both controllers. Like when i press start on the screen it sounds like i hit it twice, also the game lags horribly bad. I was just wondering if anyone knew how i could get the 2 controllers to work ? thanks guys!! ^.^
