I'm having the same issue.

it happened when I was trying to make my Xbox One controller compatible with Dead Rising 2 and DR2:OTR on my Steam library. Both my PS2 emulator and Dolphin no longer could recognise my controller. So I deleted the XboxcontrollerCE files from dead rising, uninstalled and reinstalled the Xbox One and 360 Drivers for Windows. Now my PS2 Emulator works, but Dolphin doesn't. Shame really. I want to play my copy of Crystal Chronicles and Zelda: TP.

Update: This seems to be happening on the x64 platforms. Runs fine on x86. very odd.
Edit: Yep, It was a Registry and VS issue. Had to re-install Windows 7 and everything is now fixed.

Having the same problem.

I was running on older build just fine. Updated to latest 4.0-6138 so I could use texture packs.

Xbox One controller has disappeared from config menu. Tried removing everything I could find of Dolphin and reinstalled... nothing. Reinstalled controller drivers... nothing. Xinput/gamepad doesn't work either.

Is this possible to get around without reinstalling OS? Maybe the registry?
