Can’t use any buttons I’ve set up on Mac

I've already posted this to the Google Code page, but the guy I was talking to told me to post here, so I'll copy-paste:
Code:
1) Game Name and ID (as it appears in right click > properties: "GZ2P01",
"RSBE01", etc):
Paper Mario
G8ME01
But it seems to be happening to other games as well...

2) What is the expected output? What do you see instead?
I expect to play the game, but none of the buttons seem to working, and for some reason some buttons act as a keystroke for a specific action (like if you press “s,” it takes a snapshot, “w” for closing the window, etc.). If I look at the toolbar at the top, it seems to be that the keystrokes have the ⌘ sign removed next to the keystrokes to execute an action.

3) Did the game ever work correctly (i.e. not have this problem) on an
earlier version of dolphin? Please specify the exact revision when the
problem began.
Yes, it worked fine on the first version of 3.0. I decided it was time to update, so I looked up an update and downloaded it. Now I’m having this strange glitch…

4) What steps will reproduce the problem?
1. Start the game up
2. Try to play

5) What version of dolphin are you using (32bit/64bit along with the
version as it appears in the title bar, etc)? Do not say 'latest version'
this changes multiple times a day.
On what operating system, drivers, and hardware? Be sure to list OS,
graphics driver information, and video card model if you are having
graphics problems, for example.
Version: Dolphin 3.0-381, 64-bit
OS: Mac OS 10.8.2
Drivers: Whatever Apple gave out most recently
Hardware: Processor  2.7 GHz Intel Core i5
                Memory  12 GB 1333 MHz DDR3
Graphics  AMD Radeon HD 6770M 512 MB

6) Please provide any additional information below.
I haven’t seen anyone else having issues like this…
Gotta love being the only one having an obscure problem, eh?

7) Attachments.  *IMPORTANT!*  We have a limited storage quota on
GoogleCode, so please use a 3rd party host for screenshots or any other
files (http://min.us/ for example).
I've got the hotkey issue fixed, but the buttons still don't work. Anyone know how to fix this?

Hotkeys are totally broken on all mac builds except the stable 3.0 version.
If you wanna use a non stable version you have to manually edit all the hotkeys used in the menus thru the keyboard preferences pane, which will take you a good half hour work :p

I guess people aren't complaining as most of us use wiimotes or other controllers.
I'm actually using a PS3 controller which is my preferred controller for games that can use a classic controller setup.

They work fine for me. If they aren't working, go to Options > Hotkey Settings and re-set them all.

Yeah, I did that but the buttons still don't work...
EDIT: I just tried to use a PS3 controller and even after making sure it was connected and all the buttons are set, it still doesn't work in the game. I even looked at the GCPad settings while the game was running and started pressing random buttons, and the squares were flashing as I pressed them.
