Hi all. Before I say anything, here is a video that describes the problem in full, and features my mapping layout and evidence of the problem. Everything after this video is an optional read.

I've tested a few VC titles, and all seem to have the same issue. Some titles also seem to have weird bindings, like super castlevania iv having the whip button be the north most face button and nothing else (other than another button that does a jump and whip at the same time, similar to the mario example in the video).
The whole issue makes it difficult to do things like run and jump in games like Mario Bros, since the 2 buttons I need are on opposite sides of the controller, whilst the buttons that would normally work do these weird double-button combos that does weird stuff in menus as well.
Other games seem to work fine? I think? Referring to the wii stuff. Maybe I just haven't tested enough to see issues there as well.
If anyone could check my mapping in the video and point out my stupidity, I would be grateful.

Edit: I know there are other, better emulators for those sorts of titles, but I do have a reason why I want to do it like this. Very long story. Not my computer. Etc. I will explain later if required.
