All of this makes a lot of sense. What I noticed is that I'm able to set higher max convergence using DX11 than DX9, which is why the problem was fixed when I started using ishiiruka. Not really sure why it behaves this way but I'm glad it does.
I guess it's kind of an interesting bit of trivia that first party N games like Mario Galaxy and Mario Kart tend to have a much larger scale to their in-game assets, which requires higher convergence. I just want to say that HD Mario Galaxy in 3D with proper convergence is quite a feast for the eyes!
