4.0 runs just fine on my end, both in launching games and using an emulated GC Controller in certain Wii games. I know saying "well it works for me" doesn't make it work for you, but it's still a clue. If you can test another OS temporarily (or on another machine), you might be able to at least determine if it's something hardware related (doubtful about that, but you should check every lead anyway) or if the problem is in software somewhere.
For the time being, 3.5 doesn't seem so bad. You can always make an icon in Unity that launches Dolphin 3.5 and automatically boots into your game of choice (I do this all the time with KDE's Kickoff), so you can have one-click access to Brawl. Dolphin 4.0 and 3.5 will look at ~/.dolphin-emu for settings, so you can actually share a lot of settings between the two versions without actually changing much, so it's often a case of being able to boot both versions together without any further hassle.
