Both stick not working on dolphin 4.0 and newer

hi!
I've been playing on my computer successfully with some version of dolphin 3.xx with my xbox controller and more recently with my GC controller with an adaptator.
I've downloaded several version of dolphin including the 4.0, the 4.0.2 and today the more recent one : when i want to configure my controller on dolphin ti work perfectly but when i try to play any game, the sticks are not working any more...
I'd like to play with the newest version of dolphin but i don't no how to make my controllers working and it's very annoying...

Do you have background input checked under the pad settings?

I hadn't but it's not working with it checked either
