The problem could also lie in your ISO file. I got black screen with Super Mario Galaxy, then I created the iso file from my disc again, twice. It took several times and iso's before Dolphin could run the game normally. Don't actually know what went wrong while creating the iso, I just saw black screen and that was it. Don't know either why it all went well the third time. I had a similar problem when playing Newer Super Mario Bros. Wii after using the ISO patcher, which was bugged. Created an iso, the program did not report any problems, but it didn't work at all.
So you could try to create an iso from your disc again, or try another output.
