Being an ultra Zelda fan, I'll share my opinion on the subject!
As I like dark atmosphere and stories, my favorites are, of course, Majora's Mask and Twilight Princess. The first making the player feeling sometimes so uneasy and dealing with quite horrible subjects (when you double-think about it), the second for its atmosphere and deep story, even if it is not as unsettling as the first one.
But I really enjoyed other games, like The Wind Waker (my first one), Skyward Sword and Breath of the Wild (even if, I think, it really lacks of story and "true" dungeons compared to the others).
Anyway, coming from a French-speaking Zelda forum (Le Palais de Zelda), I could speak even more about it, but that will be enough.
