Unfortunately it isn't possible. The wiimote doesn't have anything inside of it to measure its active time, and relies on the game to monitor its useage and send the disconnect command. Currently Dolphin does not have the ability to send that command to the wiimote (and it may not even be possible) so whenever the game sends the disconnect command, the game assumes the wiimotes is disconnected even though the real wiimote is still active! Emulated wiimote is even weirder, as this behavior is emulated even when there isn't a wiimote present.

Anyway, there is no way to disconnect them automatically, but you'll quickly get into the habit of turning your wiimotes off when you are done. ...so much so that I've been turning my wii u off when I don't mean to! >_<

*groan* Disconnecting the DolphinBar is the equivalent of violently unplugging a wii - with the loss of pairing the wiimote tries to reconnect and when it fails it turns off. That's ridiculous! Why not just press the power button on the wii remote?
