AR Cheat functions differently when running from extracted dol

So I'm trying to do some corruptions and I've run into an issue. To do it effectively, I can't be re-packing the files into an ISO over and over again. At the same time, I need access to the debug menu but Dolphin doesn't give a game ID when running from the dol file. If I make a savestate, it saves as 00000000. I have 00000000.ini all set up and the cheats do appear in the cheat manager, but they don't function. They function fine if I run them on the non-extracted ISO





If I apply gecko codes, they work. It only seems to be the AR Codes.



Edit: Looks like there's more going on than just the code not working. I checked the AR log and it's exactly the same as when running it from the iso, but the code doesn't work.  Could the fact I'm running it from the dol affect something?
