I want to play Donkey Konga using the DK bongo controller but the microphone doesn't seem to work(the buttons on the bongos work fine). I'm using the GC to PC adapter and I'm using Dolphin version 3.5. Is there anyway to make this work?

The controller itself internally maps the microphone amplitude to a trigger value (analog R trigger).
The GC to PC adapter doesn't really have knowledge of this, it's just passing what it thinks are gamepad controller inputs to the application.
Have you tried setting the device plugged into the port as bongos in the dolphin? Configure->Gamecube->Port->Bongos

@O.P.: Have you tried Dolphin 4.0/4.0.1/4.0.2? 3.5 is no longer supported here since it´s too old, and most bugs were fixed since then.

Version 4 runs too slow. I had to switch it out for 3.5. But I guess I'll give it a try
