Intel + AMD/ATI here.
Tested with your config files. I'm unable to reproduce it.

It could be Dolphin is putting an unusually heavy load on the memory subsystem / PCI-E bus after this commit.
AMD CPUs are bad at this, especially with memory writes. Performance has been going down the toilet since 4.0-3926: - It started with build 4.0-3926 (commit PR #1414: A couple of small D3D optimizations). Direct3D perfomance dropped by 10%. [4.0-3921 was OK] - Then 4.0-4583 (commit PR #1503: Filter redundant API calls in D3D by caching state in StateManager) brought another 10% performance drop for D3D. [4.0-4577 was OK] - Finally, in 4.0-5319 (commit PR #1817: Add support for user-supplied anaglyph PP shaders) decreased performance by another 25% in both OGL and D3D. for me the latest versiona are way faster than 4.0-3921

I have an Intel e8400 + Nvidia gtx650ti + Win 8.1: tried NSMB using 4.0-5283 and 4.0-5357 and with both I get 57 fps (Direct3d + copy to RAM)

Tested with you config files, portable.txt created to isolate the versions.
both version the same framerate min 45 avg 50 max 60 |
