It's been replaced with the Disable Wiimote Speaker option. Try that one.

"Disable Wiimote Speaker" was the old option (Dolphin 3.0 for example). It was replaced by "Alternate Wiimote Timing".
We now have the "Enable Speaker Data" option in "Wiimote" menu

My "Enable Speaker Data" is checked and my timing is bad, is this the correct check state?

If speaker data's enabled and shit doesn't work well, try disabling it.

"Enable Speaker Data" checked is equivalent to "Alternate Wiimote Timing" unchecked. You'll have to uncheck it to disable Wiimote speaker
