My Mayflash 4 port adapter works perfectly in windows but not on linux.

Running Debian Jessie 8.3 x64 and Dolphin 4.0-7840. I compiled it following these instructions: https://www.smashladder.com/blogs/view/264n/2015-09-28/dolphin-build-7840-for-linux and it runs then I followed these instructions: https://wiki.dolphin-emu.org/index.php?title=How_to_use_the_Official_GameCube_Controller_Adapter_for_Wii_U_in_Dolphin. That didn't work. It never found the adapter. I read somewhere that I might need to run Dolphin as root so I ran it with gksu but that still didn't work.

The adapter is picked up by lsusb and is set to Wii-u mode. running lsusb | grep Nintendo gives me:
Bus 002 Device 008: ID 057e:0337 Nintendo Co., Ltd

I managed to get this solution to work: https://github.com/ToadKing/wii-u-gc-adapter but it isn't as nice as native support since I have to configure controllers all the time.

This really isn't that important since it works on windows but it would be kind of nice to be able to play games without rebooting.
