My Wiimote connects and works fine, but my nunchuck/guitar hero controller are not detected. This is not a hardware issue i tested on a real wii.

See the Extension box? Have you been fooling around with something there making either the Nunchuck and the Guitar not functioning?

Isn't that only for Emulated remotes, how do I modify that for real wiimotes?

Apparently YES, but it was the only thing that came to mind. As for real Wiimotes I don't have a clue, haven't seen any options for it.

Could also be that you're using a third-party Wiimote/Accessory making it non functioning like ED2 said.

It's made for a Wii so of course it works on the real hardware :p.

With Dolphin it's another story. 3rd party stuff usually doesn't work. Or at least painfully does

3rd party Wiimotes are hit or miss with Dolphin: some work, some don't. Attached extensions should be automatically detected as long as your Wiimote is connected and "Real Wiimote" is selected in Dolphin config. You could also try booting the game with the accessory already plugged or pressing Alt+F5 sometimes while the game is running..
