I just tried what you said with both OpenGL and Direct3D Backends as well as Vsync on and off for both Skyward Sword and Super Mario Galaxy. The stuttering was still happening even with the fps display a constant 30/60. Skyward Sword was near black but with the little I saw (flames, corner of background), I could still see the inconsistency in the frames. Super Mario Galaxy showed quite a bit of it simply running around in the main hub area with the same path.
