What are your settings that you were using?  Also, just to clarify, which Paper Mario game is? The original Paper Mario on Virtual Console? Paper Mario: The Thousand Year Door on GameCube?  Super Paper Mario on the Wii?

but paper mario on dolphin 4.0 works perfect for me

It doesn't work perfectly. It's missing effects in 4.0 that Dolphin now supports and emulates correctly in 5.0. Your hardware just doesn't support it.
