360 controller right stick recognised by Dolphin but not working in-game

Hi folks, has anyone experienced playing normally, then half the controller inputs stopping from working?

After playing for about 4 hours, I suddenly lost my whole controller. I restarted Dolphin 4.0 and the inputs weren't registering on the GCPad tab, and the entries for each button were all blank. I reloaded my saved controller profile, and all inputs appear to be registering on the GCPad tab, but in-game everything works except for the right-stick.

I tried re-entering input selections on the GCPad screen, and the controller commands continue to be registering on the GCPad tab. I also confirmed on my "Xbox 360 Controllers" software under System Preferences that all inputs were registering fine. So the problem is in the game interface. I only have Zelda Windwaker so can't check another game.

Summary: Weird that I lost all controls, the inputs went blank, and now I am just missing right-stick controller function in-game, even though Dolphin 4.0 is recognising right-stick inputs on the GCPad tab.

I'm on a MacAir, OSX 10.9.5, using a PC Wireless Gaming Receiver via USB and official Xbox 360 controller.

Appreciate any advice or similar past experience!

First of all there is no support from the forums for any version older than master 5.0, but the best thing to do would be to download the latest development build which you can find on the download page if you scroll down a bit, it has a lot of extra functionality, performance improvements and usually is more stable than the "Stable" version
Check my profile for up to date specs.
